What may happen is that you could have built out from the piston head and then attached the merge blocks and thought everything was fine. Which is why you cannot merge them back into being on the same grid. That's how they are able to move, they have to be different grids.
The base and head are different grids, period, end of discussion. This is a fundamental aspect of any active block like a piston, hinge, or rotor. With the merge blocks on that piston base and head cannot be on the same grid so the piston head must be detached from the blocks it's next to.
